Yes, he's harmed and killed innocent people before, but those were people who in Sephiroth's insane mind got in his way somehow.
He's almost certainly doing this to get a rise out of Cloud, and he can't say that it's not working. Because what if he really does do something to the random people just trying to enjoy a day at the beach?
